First thing to check is for scratchbox-isms
ls -laF in the source will often show things like:
depcomp -> /scratchbox/tools/autotools/automake-1.7/share/automake-1.7/depcomp* missing -> /scratchbox/tools/autotools/automake-1.7/share/automake-1.7/missing* config.guess -> /scratchbox/compilers/cs2005q3.2-glibc2.5-arm/arch_tools/share/libtool/config.guess*
In this case, run:
automake --add-missing autoreconf
You may need create manadatory Debian files like NEWS etc
